You'll notice that where you fast-travel to isn't in Kvatch itself, but further down.
Once you fast-travel there, a panicked wood-elf will run up to you and you will be able to cycle through a (panicked) conversation about how Kvatch has been destroyed.
Follow the path up the mountain/hill until you're approached by (or until you speak to him yourself) Savlian Matius. You'll be able to cycle through some conversation options involving Martin, the Oblivion Gate, and Kvatch, until you can offer to do something to help.
Matius will tell you to go inside the gate and do two things. First, he wants to know what happened to the soldiers he sent into the gate. Secondly, he wants you to find a way to close it.
So approach the gate, and press the space bar when you get close enough, to enter it.
